If it were mine, I'd disassemble it, get a 3-ring binder, and put the sheets in plastic sheet protectors. If they're printed one side only, you can put two sheets per sheet protector, cutting down on the number of them you need. Not only does it make it easier to handle and copy, but it protects the pattern. Then copy each sheet as you're ready to start it. When I do it, I copy (or print if it's pdf) the page I'm getting ready to work. Then I put the date I started the page in the upper left corner of the original pattern. When I finish the page, I put the date I finished the page in the lower right corner of the original pattern and shred the working copy. Using a 3-hole punch on the pages sounds fine to me as long as the holes don't cover any part of the design. It would probably affect the resale value if you ever planned on selling it in the future when you're done.
